The Modes and Major and Minor Scales can be applied in different keys of course. You may want to base everything around Ionian and Aeolian (the Major Scale and Minor Scale).

Say you wanted to play in the key of A, start Ionian on the A note, 6th string, 5th fret... all of the other positions/modes would follow in the same order.

If it were me I would definitely learn the positions around Ionian so that you can solo from the 4th fret to the 12th fret!
