Rhythm changes are generally played fairly quickly, so you will have a lot of chords going by too fast to stop and think about them. This is the reason most people play in a "horizontal" fashion; that is across all of the chords using the common scale.
Many times, boppers would "play the changes" or play in a "vertical" fashion treating each chord as a separate entity. This is obviously very difficult, but if it is what you aspire to, START SLOWLY it can be done (witness Charlie Parker, Dizzy, etc...)
